Considering the fact that they eject with their seat, maybe it is stashed somewhere, attached to that seat, actually!
Regarding Symphony in "Manhunt"... well, it was already established by Colonel White that she was very careless, so perhaps if she had a weapon onboard, she left it there... Or Black surprised her before she could take it, or use it!
I do think they would bring a weapon when on ground missions, though, which is not often admittedly but... Can you really imagine Destiny and Symphony without one when they went undercover in "Model Spy"? Although, when you take a sunbath, it might be difficult to hide...

But I agree that when working out of the planes they would need some kind of weapon. It's to be hoped they're better shots with a hand gun than they are with an Angel Jet.
