Sure he has his faults, but he is ultimatly human and that's part of the appeal. Mysteron agents do evil things for clear cut reasons. But the foibles and potential immorality of people in a more ambigeous and intriguing issue.
That and if you make him a mysteron he'll have to be killed off and then we can't play with him any more.
Seriously though I would consider it a very bad faux-pas to do something as drastic as mysteronising/killing off someone else's (in this case Chris Bishop's) original character. At least not without their express permission.

Killing off someone else's creation is definitely not allowed without their express permission.

I don't think there are many, if any, authours in the fandom who would object to sharing characters. As we share fanon between us. But obviously it's important to have good etiquette in place to keep things running smoothly.
I like the idea of using Conners in a story, and have mentioned him in an upcoming fic; even hinted of a Mrs Conners, surely anti-heros need love too. But I'm not sure I'd do him justice in a true staring role.

Is Martin Conners ALREADY in the hands of the Mysterons or somehow subject to their control in a way similar to how they already control Captain Black?

My guess is no. He's just a regulation obsessive individual lacking in charm and diplomacy. I know plenty of people who are like that without alien intervention.
Now I think of it he kinda reminds me of Major Frank Burns from M*A*S*H.
Like I need another 'past life regression' plot bunny.

Haven't got around to reading A Spectrum of Miracle part 3 yet... but thats the next story on my 'list'. Can't wait to read what Conners has been up to lately...
